Silent Hill 2.  It's the first game I've played that has a story to rival that of a truly good movie or book.  Not just the events that make up the timeline within the game, but the way the characters, enemies, and environments all tie into the over-arching story.  I'd love to summarize it, but I don't want to spoile the twist for anyone who hasn't played it...that's what it's all about!

The Legacy of Kain series as a whole.
Eternal Darkness too.  Also just about any of the old Lucasarts adventure games had superb stories.
