Just kidding, but seriously it's kind of hard to understand. :P
I guess you ask how did Mathias get the crimson stone though. It's never explained. All that was said about the stone was when Rinaldo explained it to Leon, that the stone was accidentaly created along with the ebony stone while creating the philosopher's stone. Never explained by who or when.
Though some think Mathias's ancestors could have been the ones to make it since he was a gifted alchemist and came from a wealthy, well educated family, living in the times when most of the population was made of simple peasants.

Well, I think also the Mathias family have made the stone.

Well, one could always imagine the church had control of the stone. Perhaps it was a spoil of war or considered a relic. Mathias simply procured it, perhaps illegally.
Or, Mathias' family might have protected it. It's suggested that his family is powerful, knowledgeable, and using more alchemy could have masked the existence of the stone to anyone or anything that would have sought it.
Subsequently, when Elizabeth dies, Mathias has only to search the family inventory.
