Okay. This is a weird problem, and the threads Google has pointed me to are not helping.
Since last night, Skyrim Special Edition has stopped accepting ALL command inputs on my PC. The arrow and enter keys work enough that I can load a save, but after that, my keyboard, mouse, and gamepad all produce no inputs, save the `/~ key used to activate and close the console. I have used ini tweaks, attempting to use the console on the main menu, reverting to prior saves, uninstalling or reinstalling all the mods I changed last night, but nothing is working.
Sometime between 5AM today (when I turned Skyrim off) and 3PM today (when I booted it back up), it decided to refuse all command inputs from every device I have connected to it. I have no idea how or why and I have even fewer ideas on how to fix it.
SOMEONE. HELP.

It might be redundant to ask but have you contacted Bethesda about this issue? Did you also ask some of the members at the Skyrim Nexus web site if they've also had these issues? I personally can't offer any advice on this as I don't have SSE. But this sounds like another of those bugs that suddenly decided to crop up and Bethesda has refused to fix.

Eventually I got in touch with someone about it, and basically they advised that I reinstall the game to be certain as it was likely caused by some deep level corruption of a critical file. Since there's a lot that can go wrong, unless I know what I am looking for, I can't fix it, so I uninstalled and will be taking this January as an opportunity to get to know some of my other games.

If you reinstall it wouldn't harm anything. As long as you've wiped everything SSE related off of your pc, you should be fine.

Not what I'm focusing on. Elder Scrolls games tend to suck up all my attention and I'd like to focus on some of the OTHER 11 games I own on Steam, so this is as good an excuse as any to branch out.

Bumping because I seem to have solved the problem in the most stupidly basic way possible.
Run the games in Administrator Mode. Apparently, Windows 10 can hijack the controller, mouse, and keyboard inputs unless you run it in Admin mode. It's bullshit beyond compare, but Fallout 3, Oblivion, and New Vegas are all working now. Apparently Bethesda games (and New Vegas) all use a similar methodology when interfacing with command inputs that Windows 10 likes to override, leaving them useless. But running it in Admin mode seems to solve this.
So if your keyboard, mouse, or controller stops working on a Fallout or Elder Scrolls game, the solution seems to be a) disable the Steam Overlay (if using a Steam copy), b) set Gamepad=1 to 0 in your game's ini settings or c) run in administrator mode. Failing all of that, there seems to be a d) cry to the heavens and curse your gods.

The reasons for Bethesda's methodology is because all the games mentioned use the same engine. Skyrim has 5 different engines and one of those is the engine used in Oblivion. It's a mess that Bethesda doesn't seem to want to remedy any time soon. And it sounds like their making excuses now for their eventual Fallout 5 and Elder Scrolls 6 titles.
