This is in reference to Arkham City. Arkham Asylum counts to, but it had this problem to a lesser degree. At least in my experience.

My problem is that in AC, 95% of the time that Batman does the Ground Pound, he goes strait for the nether regions. And 90% of that he'll go strait for the anus, giving the thug a proctology exam that will leave him crippled for life. Think about it, Batman rams (at full speed) his entire giant fist right up the hole. What's that gonna do to someone except for leave them horribly crippled, wearing a diaper for the rest of their life. Granted, some of the thugs probably deserve it, but for a guy who claims to be all high and mighty cuz he'll never kill, he certainly seems to have some awful loose scruples about anal rape.

Batman is a rather dark hero. A vigilanti who's declared war on crime. All this beat down on criminals in cheap ways comes as no surprise to me.

I believe it was All-Star Batman & Robin, the Boy Wonder which has Batman taking down some thugs in an alley who are about to rob from and possibly rape a woman, and he totally kicks the sheeznit out of them by dishing out all sorts of injuries which will heal but will be felt for the rest of their lives.

I love that.

Naw. They don't get crippled. It looks brutal, paralyzing and possibly life-damaging, but it's all perfected ninja zen super moves that just incapacitate them. Those bottom-feeding sorry sods will recover eventually. That's what being Batman is about.

For the Goddamn Batman, "taking vengeance too far" usually only means shooting people with guns. Crossbows? Cool. Batarangs? Cool. Guns? HELL NO.
How not to be a dark lord: the answer to that is a terribly interesting answer that involves an almost Jedi-like adherence to keeping oneself under control and finding ways to be true to yourself in a way that doesn't encourage the worst parts of you to become dangerously exaggerated and instead feeds your better nature. Also, protip: don't fuck with Alchemy or strike up any deals with ancient Japanese Shinigami gods no matter how tempting the deal or how suavely dressed the Shinigami is.

Batman's kind of a pussy when it comes to guns. I like the real early (pre-Robin) comics where he actually carried a gun and killed dangerous crooks from time to time.
