2-1:
There's indeed a Dagger Upgrade there, but you need the ability to use Light/Shadow magic to open the door that leads to it.
It's behind the first large waterfall (jump through it).

So yes, you come back to the stage after you have those abilities.

The fairies are always at the very top of the tallest towers.
I don't remember the specifics, though.
Look for grapple hook points in the outer corridors from the main room.

I'll explain where to go for this, but let me play the stage first (you'll probably be done with it by the time I type it up but I'll put it up for others).

From the room with the three fairies' plates:
1. walk left from the left magic plate on the wall, back where you climbed in on the warg.  It's subtle 'cuz the sun is blocking it, but there's a hook-point there.  When you swing there, you'll swing back out of the tower and you'll spot another hook point.  Grapple to that one and climb up the tower to get this fairy.

2. Solve the puzzle of the fairy plate panels, and you'll rotate the big statue outside on the right, allowing you to grapple across:
Puzzle Solution:
(click to show/hide)
Grapple across the statue.
In this room you'll spot a "wheel switch" on the right wall and a blocked door. More on this later, but for now, walk out the left exit and you'll spot a pin for a wheel switch on the wall.  Pick up the pin, place it in the switch and start rotating and STOP 'cuz a Greater Lycanthrope will come out (you'll have to kill it 'cuz he'll keep on interrupting your turning of the wheel switch).  Kill him and rotate the wheel to lower the gate.

NOTE: This pin can be removed after this is done, and is necessary to work with the other wheel switch that was mentioned before.

After the gate lowers, you'll spot a grapple point.  Swing across to the other tower.  There's a grapple point in the ceiling.  Grapple on to that and maneuver the platforming to the top of the area (when you make it to the second highest section walk towards the camera for a Brotherhood Knight; if you spot the fairy, you've gone too far, just go back one platform and walk towards the camera).

After you get the fairy, you walk towards the platform on the other side of the tower.  It'll turn into a grapple point.  Rappel down and when you spot another grapple point, you can just platform in that room to the Brotherhood Knight inside.  Get back outside to the platform, and go back to the grapple point, rappel down and you'll reach another Brotherhood Knight on a balcony in front of the big statue you rotated a bit ago.

3. Remember that wheel switch with the pin?  Return to the same spot, remove the pin from the wheel switch, and carry it to the tower that had the wheel swich and the barred door on the right side.  Put the pin in place, work the wheel switch (no lycanthropes this time), and the barred door shall open.  Climb the outer walls of the tower to reach the third fairy.

You can do #2 and #3 in any order.  Some people spot the other wall switch first and go there first, and deal with the Greater Lycanthrope later.  But most people will spot the switch that's right by the pin first.

Also, if you guys figure out a solution to something, and can express it in a few words, post it!  Someone out there may be stuck on the exact same spot and might need that same clue.  So while "nevermind I got it" works, something like "nevermind I didn't spot that other switch with the pin" would be a bit more helpful.  Just a heads-up for others in the future.

I was stuck in that spot for a while.
I kept falling into the poison fog thinking I probably was supposed to 'sacrifice' life wading in... I was wrong, and often!

Ok, if you already reached the 2 rune spots, then you must have spotted that island you doublejumped to reach that big titan.  Well, in that island you can also doublejump to the right.  While it seems like an empty little cave with some corpses in it, if you keep on moving into the cave at the far end of the camera, the camera will shift viewpoints.  Turns out, there's an alcove in there where you can fight some skeleton coffin things, I believe.  Kill them and you'll get a rune piece.

Then return to the titan, use the rune piece to move a piece of the titan, and continue on.

Are you talking about the cave with all the skeletons in it, that just comes to a dead end?  If yes, I can see that area in the distance that the camera pans to. I eventually got on to it by making a blind jump (FU Mercury Steam, for that one). On the island I found 3 of those orange coffin/rooty things, but they refuse to activate. I can climb up to the to of the arm on that island, but still nada. Am I missing something, or is my game glitching out?

Completely stuck and it's pissing me off.

Ok I'd have to replay the stage again, but that area has two spots.
The one towards the camera leads to some dead things and a Brotherhood Knight, but nothing besides that.
However, the other side, if you run away from the camera and into the distance, and slightly to the right, opens up into another area where you have to fight the coffins.  That's where you get the first rune piece for the two-rune titan.

When you say "other side" do you mean the other side of that same rock with just the Brotherhood knight on it and the dead end cave? Is there another way to get to the "other side" without having to take that leap of faith?  I feel like I'm missing something.  From the back of the 2 rune titan, where to I go? I hope I'm just missing something.

Let me go replay that stage so I can get a better idea of where you are (I didn't memorize the maps so I have to go back just to see).

Ok, I spot the area with the three coffins (I got there by doublejumping off that island).  That's not where I'm talking about though.
Instead, jump to the right from that island, to the island east of it.  In this island (which is really the other side of the island with the three coffins), there's two ways to go.

If you head towards the camera, there's a breakable rock formation.  Break it and doublejump past it to reach the brotherhood knight.  That's all that's there and you jump back.

If you head away from the camera, towards the back of the screen, you'll reach a dark cave with skeleton corpses.  It is in there, that if you walk to the right, when you're at the end, you'll find a new area.  Defeat the coffins there to get the rune.

Remember the three coffins you just mentioned?  If you get the rune in the cave, you can just single-jump there after moving the titan's arm with the rune you got.  It is only AFTER you activate that rune, that the coffins will come alive.  If you get there with a regular doublejump like I did, they will not activate.  Remember that.

Thanks, that was it. FUCKING ANNOYING!! I can't believe that what I was missing was to simply push to the right. Funny things is, I did push to the right before, but I guess my foot way stuck on the endge of something or whatever, so all I did was just stand there.  Not my fault if you ask me. Way to design your levels, Devs. Next time, try not placing vital progression elements out of camera. Asshats.

Yeah it took me a while to see that one.  I would even push against the edge and tried both a DashTackle and a FalconPunch and neither worked.  They really should've put like a glimmer of light or something to tip you off.  It was really well-hidden.
