What about Mario and Luigi: Partners in Time?
 I found that game to have a pretty dark story, if not exactly original, and the music was a lot darker then I'm used to in a mario game (The Forest, Toad Town, and Star Hill was virtually transcendant.)

Yeah that game was good. Love the mario rpg games.

I'm surprised nobody has mentioned smb and smb2jp? Doesn't get much darker than king koopa transforming all of the mushroom kingdom into dealers of death and sending them all after your head. All while he clones himself and places the clones in 7 other palaces that you must demolish your way through to get to the final one where you finally burn/throw him into a boiling pit of lava incinerating him and saving your woman.

My idea of serious Mario would be a plumbing sim. I'd kill to see Mario do some plumbing as he IS a plumber (I got an ex who think's he isn't...and that Luigi isn't his brother.). And throw in Roddy Piper, straight outta alcatraz ready to make him an endangered species!

Drama would kill Mario. Though those SMB fortresses were pretty intimidating. Like being in an oven. Also those hammer brothers -- nightmare.
