Do you guys have any suggestions on how to develop this idea?

Let's think about how you want this to end. By setting up a "point A" and "point B" it might be easier to think about what happens next since you just have to think about how to get from "point A" to "point B".

As for suggestions for said "point B", I was thinking maybe somehow she can "regain" corrupted versions of the four beasts?
It is precisely because it never cared, that people do care.  It's something which it's lacking, because that which it has, it has lackluster of.

Corrupted celestial beasts sound like a good idea to me.
I could see it working more in a game sense (like a hard mode or Zero suit part of Metroid Zero) where you have to defeat each one and regain their abilities - in no particular order.

How would she be playable without her powers? Like if I was basing off her Saturn version, all she would have is her flying side kick and ??.

Maria should still have her ability to project her fighter's form (her secret move in Rondo). That is something of her soul and not the body so I don't believe Maria is completely helpless. Maria can still fight her way out of the situation although it will be a tough call without her celestial friends to assist. But in terms of story, if you have nothing on mind of what to do next, sit on it for a time and brainstorm. It should help you out. There is no rush.

Maybe she could learn how to use practical weapons instead? You know, swords, whips, whip-swords, etc.

She has a standing short projectile, flying slide kick, side kick, superjump and subweapons.

However maybe some new techniques or weapons could be introduced with actual moves kept simple. Muramasa isn't a complex game but each sword has different abilities, that sort of thing.
