I think the difference with the reboots of the other series were that they at least retained the themes or key developers that were responsible for the originals. Prince of Persia: The Sands of Time's story was written by Jordan Mechner, the creator of the original series. Ninja Gaiden, despite rebooting, kept Ryu Hayabusa's character, as well as the "Japanese ninja/mysticism vs strange looking demons" theme that were present in the earlier games, as well. Mario Bros's reboot to Super Mario Bros? Shigeru Miyamoto! Of course, Mario and Luigi remained the same, as well.
I think people have an easier time adjusting to a reboot if they have something to hold on to, like a familiar character reappearing or a trusted developer of the original series returning to guide the new vision. If not, in most people's minds, it's just a shot in the dark.
